The main riff is rhythmically complex so for the sake of my less experienced readers I will first give just the full notes...

Ok, that's not so hard. Now I will give the same riff but with the additional muted notes.
You should play the lower two strings from each chord shape with your thumb, plucking the higher notes with your index, middle and ring fingers, which stay together and move in unison.
For the muted notes (written "m") you should use the same three fingers to hit downwards on the relevant strings.
I hope that makes sense.  I will try to tab a video to show you all what I mean.
